Greetings,
This could be two things.
The first is when you're appearing offline, in which case when messages aren't sent directly to you, their window will take keeping focus. Unfortunately there's nothing you can do about that besides changing your status.
The second is that you're using some third-party Messenger tool like a script in Messenger Plus (note that Plus itself does not have this feature, it would be a script you installed) or some other similar software. In which case all you have to do is remove the script or software in question.
