Two user data folders holding different data

Hi,
Under "my desktop" I have a "My Documents" folder
And under "My computer" I have a "username's documents" folder
Normally they are just aliases but in this case they hold different data.
I wouldnt mind, but some applications store files in one folder and some in the other making it a nusiance to hunt stuff down.
I think the problem may be caused by using 'tweak UI' to move 'My documents' off the C: drive and onto D: (for backups, disk-imaging etc). Although I have had this working in the past (I've done a clean re-install and cant get this to work again).
Anyone got any clues?

Why'd you use TweakUI to change My Documents? That's something you can do
just by right-clicking on it.

Have you found the physical locations each of them are supposedly storing
their stuff at?

Right clicking on "my documents" under "my desktop" says it is physically at:
D:\username\My_Documents
And I have confirmed that this is correct by checking out the folders contents at both locations.

Right clicking on "username's documents" under "my computer" says it is physically at:
C:\Documents and Settings\username\My Documents
Again, I confirmed this is correct by checking out the folder contents.

Here's a wierd example. When I install Microsoft Visual Studio and it creates folders for templates etc, it decides to store some stuff in "my documents" and other stuff in "usernames documents".

What do the Properties of the My Documents desktop shortcut give for the
path?

You dont need tweak UI to move My Documents, properties of My Documents>Move

Not sure what you mean. I dont get any path option when I right-click
the icon and select properties. Do you mean 'target'?
Target is: D:\username\my_documents.
