It's SUPPOSE to do that. Even Photoshop will do the same thing by default. The idea behind a Contact Sheet is to put so many thumbnails on the page in neat little placeholders. If some get shown in Landscape mode (turned 90 degrees) that's done so they "fit" within the confines of the space allocated.
What you're trying to do is put square pegs in round holes. Something has to give.
If you want them all to line up like ducks in a row then start with images all the same size otherwise you'll always end up with tossed salad.
