I have checked all the settings acording to Article ID : 921910 and can not find any problems yet the Server Management console says "Windows Small Business Server (Windows SBS) Update Services is not running because it automatically turns off if you customize Windows Server Update Services (WSUS)". WSUS seems to be functioning properly when checked from the http://localhost:8530/WSUSAdmin/ page. What else could be causing this problem?

SBS2003 R2 installs an SBS customized version of WSUS 2 SP1, which is designed to be managed via the Server Management MMC. The SBS team built a custom MMC interface to handle this. In an SBS2003 R2 system, you should *not* use the WSUS Web Administration interface to manage WSUS.
If you use the WSUS Web Administration interface to change configuration settings outside the scope of the custom Server Management MMC, Update Services is turned off. This appears to be what has happened.
I believe this can be remediated by opening the "Update Services" node of the Server Management MMC, selecting "Change Update Services Settings", choosing appropriate options on all four tabs of the configuration dialog. After saving those changes, try restarting the Update Services service if it does not autostart.
For additional details on managing WSUS in an SBS2003 R2 environment, see the "Update Services" help module from the "More Information" link on the "Update Services" node of the Server Management MMC.

I tried your suggestion, when I click on the "Change Update Services Settings" I get a popup box with the same message "Windows Small Business Server (Windows SBS) Update Services is not running because it automatically turns off if you customize Windows Server Update Services (WSUS). For a list of specific settings that cause Windows SBS Update Services to turn off, see the Microsoft Web site. Even if WSUS is managing updates for your network, the accuracy of the status in the Windows SBS monitoring report or on the Update Services home page cannot be guaranteed. To use Windows SBS Update Services, reverse the changes that you have made to WSUS or reinstall Windows SBS 2003 R2. " It does not let me go beyond that. So I guess I have to reinstall?

Bummer. (I'm still trying to get an SBS2003 R2 WSUS 2 SP1 up and running in a VM so I can test a couple of recovery scenarios.)

Yeah.. it looks that way, at least for the short term. If I can get some testing in, I might be able to find out exactly what "breaks" when the website is used to modify the configs, and determine way to 'repair' whatever needs to be repaired, without having to do the reinstallation. But the reinstallation isn't that time consuming, and it's certainly faster, easier, and safer (and more likely to be thorough) than any 'repairs' I might come up with in the next few days.
Uninstall WSUS. Make sure the "Update Services" policies are deleted, as well as any IIS, filesystem, or account remnants of the installation, and then reinstall the R2 Technologies WSUS SP1 package, which should fully restore all R2 customizations, and return your system to functionality.

I have the same problem, although not originally caused by the same issue. I am at the point of reinstall:
I uninstalled WSUS 2, then removed everything that I could find relating to the install: WSUS directory, virtual site, databases files. I didn't know how to identify the "update services" policies in order to delete them, can you add some detail where and how to delete them?
I ran the reinstall, which succeeded (run as Administrators/Builtin to avoid potential issues). The installer reported all is well, but again, the blue shield with the question mark blocks any use of the SMC interface. I went into the web only admin to make any changes suggested in the document about customized WSUS configuration, rebooted, and still no joy.
What a headache... this whole thing started with WSUS being broken by a MS update to the server... not sure which because I had approved a bunch, but since then... no WSUS, at least WSUS integrated with the custom SBS SMC... Any help greatly apprecitated.
