Simply uninstall WSUS, check the options to delete the database (you can keep the content if you wish), and then reinstall WSUS. Since the database no longer exists, the installer will create a new SUSDB database.
If you're using the Windows Internal Database, you may also need to force the uninstallation of WID. The WSUS installer is flaky about using an already installed WID. To uninstall WID, see http://support.microsoft.com/kb/920277
