I had similar issues with my clients. Check C:\WINDOWS\WindowsUpdate.log for errors. In general it will point you in the direction of what might be wrong.
I would check the event logs for GPO errors as its possible the policies are taking affect.
I would also check that the machines that are not running updates have the Automatic Updates service set to auto and that it can start. If you have it set to auto in your GPO, make sure that you set the permissions on it to reflect the same as what the OS has.
