Hi, What is the best place to install a WSUS SERVER?
Also, I worked with someone that had a script that did something to the clients because they were not registering on the WSUS console. What do you do if the clients don't register and if it is a script, can anyone help me out, new to Scripts :)

Uhhh.. on a dedicated Windows Server 2003 Service Pack 1 system running IIS6 with the appropriate hardware configuration for your anticipated client load.
I don't think I understand your question. If that's not the answer you want (and I doubt that it is), perhaps you could be more specific with your question?

Which was probably a *remedial* script to repair something that was broken before WSUS was ever installed (like not properly using sysprep to prepare a master image before cloning desktop systems).

Troubleshoot. :-)

For starters, ignore the existence scripts. Follow the documentation. Make the server work the way it was designed and documented to work. Then, after it's working, and you want to customize or enhance your environment because the stock server doesn't meet your needs, then look at the scripts. And, when the scripts break, you'll know it's the scripts that broke, because you know that your WSUS server works correctly.
If you go mucking with scripts on a brand new install, and something doesn't work, how do you know if it's your installation, your network, your configuration, or a bad script?
If you need a script to FIX something, that's a different story.
