You *must* perform the upgrades from the top down, because WSUS v3 server cannot sync with a WSUS v2 server.
So, first place to start is your primary "main server".
Following that would be each of the five autonomous downstream servers, and as each of those five is upgraded, you can then upgrade the downstream replica servers, if they exist.

The process should be the same, regardless of server configuration, but I haven't personally performed an upgrade on a replica box (yet). I suspect, though, there are people reading here who have.
The bonus is that after upgrading, you'll be able to dynamically switch your replicas between "replica" mode and "autonomous" mode.
