WSUS 3 should recognize them with no issues... Are they not showing up at all in WSUS? If you want to see the latest settings available in templates for WUA 3.0 the easiest way to do this would be to run gpmc.msc from a Vista client with GPO admin rights and this will show you new WUA 3.0 settings (there aren't that many *new* settings if I remember correctly).
You might want to run rsop.msc on a Vista client to see if it is getting the right settings for your WSUS server as well as check the windowsupdate.log file on a client to see if it is having issues with checking into that server.
