On WSUS 2.0, decline the update, disable Express Installation Files, run the WSUSDebugTool /Tool:PurgeUnneededFiles utility. Re-approve the updates and wait for the non-EIF files to download.
On WSUS 3.0, decline the update, disable Express Installation Files, run the built in Server Cleanup Tool. Re-approve the updates and wait for the non-EIF files to download.

How can i re-approve all updates in one time ? They have different approves to different groups and i don't want to loose them.

Sort, Shift-Click or Ctrl-Click, Right Click, select Approval.
NOTE: The only updates you need to perform that on are updates that contain EIF filesets. Generally that's service packs (and some others). I would suggest starting with Service Packs.
But, in general, do it in groups appropriate for the types of updates that you can easily filter and sort, or define in a configured Update View.
Also, reordering the steps above, will help.
[a] Disable Express Installation Files [b] Decline selected updates. [c] Run Server Cleanup Tool. [d] Reapprove selected updates. [e] Repeat steps [b] through [d] as needed.

Hello. Thank you for your answers. Can we avoid re-download of files ? It is undesirable in our case. Can i simply delete EIF files from WSUSContent folder manually? How can i find them in WSUSContent and/or WSUS database?

If you delete the express installation version of the updates, you will need to download the standard versions to replace them - unless you no longer need the updates at all, in which case you should decline them.

Hello.
You mean that EIF files are files with .exe extension in WSUSContent? I.e. no special extension for this files?

I have no idea; but how the files are stored internally in WSUS is irrelevant. If you want to be able to install the updates on client machines, the WSUS server has to have downloaded them in one form or another. So if you've currently got the EIF files you'll have to either keep them, or remove them and download the standard files instead.
Harry.
