Or, you could just read the Deployment Guide, or ask here. We've been in and out of the various registry settings (btw.. please USE POLICY) a gazillion times. I doubt there's anything you can "test" that somebody here can't give you an authoratitive answer for right off the top of their head.

By default, WSUS 3.0 has all updates synchronized configured for detection.
But.. if all you're looking for is to see what's missing. Then just download MBSA and use that tool, which is what it's designed for. Don't go through the headache of setting up and configuring a WSUS Server to do what a much simpler and more productive tool was specifically designed to do.
When you're ready to start delivering patches, then setup the WSUS server.
You'll also want to take a look at the WSUS Overview and WSUS Deployment Guide before clicking on the installation package.

The *default* policy settings will work perfectly for testing purposes. Use them. :-)
The *default* policy settings will automatically scan every 22 hours, download updates when available, schedule them for installation the next morning at 3am, automatically reboot the system after installation, and should the machine be powered off, automatically install the updates when the machine next powers on.
Based on your statement "...they always get notified for the install upon login". I'd venture a guess that you configured (properly so, btw!) your servers to use AU Options #3 (Download and Notify for Installation), and the environment worked exactly as it should be working. When you logged on, the WUA informed you there were updates to be installed.
