Bad DNS can cause a lot of problems, however you need to give a better description of your problem.

Did you add the 2003 as an additional Domain controller in an existing domain? Did you have the 2003 server using only the 2000 DC for DNS prior to and during dcpromo? Is DNS installed on the 2003? Did you make the 2003 DC a Global Catalog after dcpromo? The Global catalog role must be manually added, it doesn't happen automatically, EXCEPT for the First DC created in a Forest.
Post the ipconfig /all from both DCs and a sample ipconfig /all from a client.
