Rules aren't being applied when a message arrives but do run when I run them.
Is there a setting that I need to change?

Go to the rules area and highlight the specific rules in question.

At the bottom, the rule's parameters should appear in plain-English (as opposed to code).

The very first line should say, "apply this rule after the message arrives."

If it does not say that, that's your problem.

Another problem may be that you have another rule that is executing as it should, but the final line of that rule says, "and stop processing more rules", which prevents any others from taking effect.

Are those rules enabled? They don't need to be when you manually run
them. They do need to be enabled if you want them to run automatically.
