This has to do with how OneNote stores data internally. When OneNote makes a change, it doesn't replace the existing content of the file, but rather just appends the new change to the end. So when you delete something, it isn't deleted right away, but instead a new entry is made in the section saying that the embedded file really isn't there anymore. Later on, OneNote will go around and optimize files when you haven't been using your computer for a bit, which will actually remove the unused data from the section and shrink the file size down again. You can also trigger optimize manually from Tools->Options->Save->OptimizeNow. If you're wondering why OneNote does things like this, it's all needed to make seamless sharing and collaboration work well.
