there is already another entry about 11 months ago about this issue:

....but there is no resolution, so I'll bring it up again :)
Infrastructure details:
Windows Vista Enterprise (version 6.0 - build 6000)
Internet Explorer 7 (7.0.6000.16386)
OneNote 2007 (12.0.4518.1014)
Issue description:
Open IE 7
Open multiple tab pages with different web sites open
Select any tab page in IE 7 (apart from the first tab page open)
Press Windows+S to start OneNote's screen clipping
Select the area of the screen to copy
Expected result:
OneNote opens with a copy of the screen clipping from IE 7 - and with a
reference to the URL from where the screen clipping was taken
Actual result:
OneNote opens with a copy of the screen sclipping from IE 7 - but with
reference to the URL from the first tab page in IE 7. If there are multiple
instances of IE 7 open each with multiple tab pages, the URL reference is
always from the first tab page in the IE 7 session from where the screen
clipping was made
Hopefully, someone can shed some light on this for me
