Can you describe the process you're using to "print" from IE, and the process you're using to open that printout in OneNote?
With either the "Print to OneNote" print driver, or the "Send to OneNote" IE toolbar button, the results are placed in OneNote directly and in OneNote's native format. There shouldn't be any additional steps or explicit opening to read that data once it is in OneNote.
