We did work on this in OneNote 2007 to improve this experience; since you say that you are working in a shared notebook I take it you are actually using OneNote 2007. Here are a couple notes to help you:
1) When you create custom tags they are stored on only one machine. And they are located here: %userprofile%\Application Data\microsoft\onenote\12.0\Preferences.dat You may copy those from one machine to another to keep those tags across machines, this isn't an ideal solution but it does work for small groups like this.
2) In that shared notebook where you tagged notes with custom tags you can right-click on a tag to add it to your collection of tags. This will help people transfer tags.
