Yes that is true. The clipping feature inserts the clipped portion of the screen as a picture, which is then OCR'd and indexed. That OCR can see the text of a hyperlink but cannot tell from the picture where the hyperlink went to.
If you want to retain hyperlinks, use the built-in "Send to OneNote" button (installed with OneNote 2007; not available in ON2003) in Internet Explorer.
