Password protected sections are synced just like any other section. The
only difference is the section needs to be unlocked if OneNote detects
that a merge is required. If that is the case, you'll be informed via
the infobar that the section needs to be unlocked.

If the file does not contain any unsynced changes when changing the
password, it will simply be changed. If there are clients with unsynced
changes then a copy of the section with the old password will be
created. Is there a specific scenario you're wondering about?
