You won't be able to do this. OneNote synchronization does not offer this kind of support, and every other approach is file-level only (which you discovered leads to problems). Your best bet is to figure out a way to get access to the notebook on the hosted drive via a VPN e.g. Or if you have a laptop, you can synch the notebook to that.
