I have the same problem with OneNote 2007, Vista Ultimate, and Windows Mobile 5.0. I downloaded Process Monitor from the Microsoft web site and didn't show any file activity related to ".one" files when I synced my phone. I tried initiating the Sync from both the PC and the phone and the same result. How could this be? Does it work for anyone?
