..ONE is the native format for a Section. A Notebook will contain one or more Sections, and therefore the folder containing the Notebook will cnmtain the same number of *.ONE files.
A .ONEPKG file is a single file which contains multiple pieces of data (maybe some embedded files or sound files) which are associated with a section. You would create a ONEPKG file if you needed to distribute a lot of OneNote data. Daniel's blog explains this better:
