This would certainly work but it has the side effect of preventing you from using the flag for something else. I have what I call an "Unprocessed" category. Its hooked to the Ctrl-F2 shortcut key which makes it easy to add and remove. I have a rule that adds this category to all incoming mail. After sending it to OneNote, I hit Ctrl-F2 to remove it.
