There are two places in your registry that programs will startup when your system boots (these is not always displayed in MSCONFIG).
LOCAL MACHINE\SOFTWARE\MICROSOFT\WINDOWS\CURRENT VERSION\RUN
CURRENT_USER\SOFTWARE\MICROSOFT\WINDOWS\CURRENT VERSION\RUN
*Be careful what you delete from the registry because you may not get it back! Always back it up before you delete!
