Perhaps Riverpast have the software you need ? http://www.riverpast.com/en/support/tutorials/convert/flv/wmv.php is a multi-format converter, so it will be useful for several projects over time, and probably justify the cost ...

Whichever encoder you use, it will need to be able to encode from H263 (old flash video format) and the newer On2 VP6 codec used in the most recent flash encoders.
