Repair wipes out registry entries

We have built a deployment package with Visual Studio 2005. The
package takes command-line parameters like "DATABASE_SERVER". When
the install process runs, the user is prompted with textboxes that are
pre-populated with the values of the command-line parameters. If the
install package is run without the command-line parameters, the
textboxes are, of course, blank. The textbox values are used to set
values in the registry.

If the auto-repair is triggered for this program because something has
changed with one of the installed components (e.g. a directory
renamed), the registry values that were set from the install textbox
values are erased.

Anyone know if there is a way to force the repair process to leave the
existing values of registry keys alone?
